Browser Breakout
Tap the beginning of the Mario Bros. theme into your browser to play a breakout clone.
Spinning Home Menu
When at the home menu, gently blow on the system's microphone to interact with the image on the top screen (some icons rotate, others simply bounce).
Game & Watch Football
Load music onto your MicroSD card and open the Sound app. There will be a playable version of Game & Watch: Football.
Screenshots
This isn't really a secret, but it seems like a lot of people are unaware of this. To take a screenshot of your game, press the home button, click Miiverse, and post the screenshot to Miiverse (which you can then access from a computer). To take a screenshot of your home screen, press Y on the home screen and Right on the D-Pad.
Native Resolution DS Games
Upon starting a DS game, hold Start+Select until the game starts. This will cause the game to open at its native resolution, though it also creates a large amount of black empty space on the screen. There are some slight discoloration issues on the Classic 3DS/3DSXL/2DS, but these issues appear to have been fixed with the New 3DS line. [Also works with GBC Virtual Console games]
