Do not go into the settings menu in the HOME area after booting into an emuNAND if you plan on updating.
Entering the settings menu puts you back into sysNAND.
This means that if you update, it will update your sysNAND, not your emuNAND.
Edit: Actually, do not go into, then leave the settings menu before updating.
I am not sure if this belongs here, but I wanted to make sure no one else made this mistake.

If you made a NAND backup you can revert back to whatever firmware you had prior to making this mistake.

I made a NAND backup, but, from what I have been told, unless I modify the hardware of my 3DS, it is not able to be used.

Yeah unfortunately the only way to write it back over is by using a hardware flasher. I'm sure some people are offering services online that can do this for you, I was looking over the diagrams and they don't look too difficult to solder a flasher on. Though if you've never really soldered before I wouldn't start off on a project like this.

Well, the hardware mod requires a lot of things that I do not have that are somewhat expensive, so I am probably going to wait and hope that there will be another CFW later, or buy a New 3DS with a firmware ≤ 9.2.X.

Dude, after you boot up Emunand, you can enter the System settings menu and hit System update and it'll update EMUNAND not SYSNAND. The only time you could mistakenly update SysNAND is if after you enter system settings and you back out and go back in to update. Always check the GW sign next to the FW before you update. That way you you'll know which Nand you're on. Also, to be on the safe side, try using a theme for Emunand.

Hmm...I may have exited and then went back, but even then it showed that it was in emuNAND before updating.
