VHBL Method:
You can also use VHBL for your homebrews. This way you shouldn't have problems saving your emu's configs, adding roms etc. Get the zip here https://drive.google.com/file/d/0B6I815 ... sp=sharing. Transfer the VHBL.ISO (put it in TNV_54321 folder) and VHBL01234 savedata folder (do not put it in TNV_54321 folder, put it into the folder where all your other PSP savedata files are, similar to how you put TNV_54321 folder while you setup TN-V11) to your Vita via QCMA (or FTP if you are confident enough.) Install the VHBL.ISO from within TN-V11 if you transferred it via the QCMA. After that you can install your homebrews via the usual INSTALL.ZIP method, but put INSTALL.ZIP file into the VHBL01234 savedata folder, transfer it to your vita and install it from within VHBL not TN-V11. You can prepare your own INSTALL.ZIP files or get the premade ones. Refer to the first part of this tutorial for that. VHBL uses ms0:/PSP/VHBL/ folder for homebrew access unless stated otherwise in HBLCONF.TXT. you can also transfer your homebrew to that folder via FTP. The VHBL was posted by qwikrazor87 in this thread, i just repackaged it and got rid of the patapon 2 save. viewtopic.php?f=53&t=41343
I'm using TN-V 11 with 3.50 Ape Escape, and I get as far as having VHBL installed. I have the INSTALL.ZIP file with my homebrew on it placed in the VHBL01234 savedata folder. When I start VHBL, I try to access the INSTALL.ZIP file located at ms0:/PSP/SAVEDATA/VHBL01234, but when press X/O to open that directory, the screen goes black for a few seconds then I get an error saying:

ERROR!
couldn't find any homebrew in
ms0:/PSP/VHBL
Please check your config file and/or restart HBL

Any ideas?

Use ONEMenu

@Dahvoo: Can you try the put the INSTALL.ZIP to another savedata folder? something different than VHBL01234, like another PSP Game's savedata folder. Then go to that folder to install the contents of the INSTALL.ZIP.

I actually tried it and got a little further but I'm still stuck. I ended up putting the INSTALL.ZIP in the savedata folder for the hacked Ape Escape save. After starting VHBL, I went to the Ape Escape folder and it gave me the option to install homebrew (SnesTYL). It seemed to install SnesTYL and the roms, and said it installed to ms0:/PSP/GAME/snestyl. But when I go to that directory and press X/O, nothing happens.

BTW, I had first tried putting the INSTALL.ZIP file in the TNV_54321 folder but that gave me an error when I tried to access the Memory Stick under Game at the PSP menu.

ONEMenu works great! I can confirm save states and settings are save correctly for snes9xtyl.

I installed it from a fresh restore without a problem. Didn't even need to bother installing VHBL after I got TN-V11 running on 3.50.

Try to use my plugin: viewtopic.php?f=56&t=42487 (It's not reported on both this thread and recent home news don't know why but i tested it on a PSVITA with fw 3.50 of a friend and it solved all this limitations problem (Both PSX titles and homebrews).

Well after testing several roms with snes9xtyl installed using ONEMenu, the new issue is they run so slow it's almost unplayable.

Not sure if this has something to do with 3.50 changing important resources or ONEMenu itself, but am hoping for a fix.
