You must enable it (via Recovery Menu) only if you wanted to use it on games - probably current version of plugin must be rewrited or or somehow change way to load plugin. The trick probably is on way that this plugin works - it change memory live - so probably it is crashing on homebrews - this plugin also be used to cheat on homebrew games so it was linked to game.txt that handle homebrews/apps and ISO/CSO's.
I try some another game plugin like mp3 player to test possibility that all game.txt plugins corrupted loading. If also be problem that means that only CWCheat is problematic.

Music.prx doesn't work in game. Deleted new (TNV-2) savedata and replaced with TN-V v1 savedata via FTP and music.prx works again.

Ok. I'll give it a try after work. I didn't go into recovery menu after I updated to check if plugins were still enabled either so I'm gonna do a little more testing. EDIT: reinstalled TN-V 2, checked recovery menu, plugins were already enabled (as expected) and music.prx works now..
Don't know why but whatever. However my music still has the double dot extension (song name..mp3). Thought that was fixed. Maybe need to reinstall all music? Doesn't effect music.prx though.

When it didn't work, it may have been a conflict with another enabled plugin.

Yeh. Don't know. They are all still inabled and it's fine. Maybe the game was still loading and just ran out of memory or something cause music started for a second and then everything froze. Never activate music plugins on menus (where there's lots of loading), only after everything in the gameplay is loaded, where you pause the game & activate the music then continue.
