My guess would be that the app you're trying to load is not fully compatible with 4.1 just yet, and loading it boots you into safe mode as a protection against bricking. If you aren't being booted into safe mode then I don't know what's causing it. Either way, stop using the app for now.

try restoring in itunes and then jailbreak with limera1n it may take a few trys for it to work and then open the limera1n app then install cydia and reboot

Well I found out that it was the jailbrake and not the apps. So I downgraded and I think it's back to normal
