You can use the ME CFW for getting Game updates.
Just enable in the recovery menu the feature "use PBOOT.PBP". It should be in the "advanced" section.

I have a question along the same vein, is it possible to change the location of a pboot file or pack it within an iso? Kind of annoying just having them sitting around in the games folder.

I did that actually, however, when I tried to boot after deleting the PBOOT the game tells me to redownload the patch content. All that isotool seems to have done is to change the game to let it know to load the pboot, the file itself still needs to be around.

I don't doubt that, guess it is a case by case thing that depends on the game in question?
