I downloaded the one in the signature and I noticed it is the same as the one I was using (CTFtool_GUI_v5_beta2).
Nevertheless I applied the theme over the program in your signature and it produced the same result.
Both program give the converted 6.39 ctf file.
However, I am kind of perturbed by the fact that it gave me the precaution/warning.
Is it because of the computer I am using, am I suppose to ignore the warning and continue, or is there something else that I neglect.
I convert other themes without any trouble, so the warning that the program gave out after the conversion (from 5.00 to 6.39) was a little unexpected for me.

It's most likely the theme you're trying to convert then, I suggest converting it to 6.20 and then to 6.39 and I'd bet money that it works perfectly.
Also : Are you sure you've got the same version that I have hosted in my sig? I've seen at least one other "version" that matched mine but didn't work properly at all. The version I have hosted is taken directly from PatPat's blog so you know it's the real deal.

not to convert pspboot as ctf gui tool
is not able to do conversion of pspboot
higher than 631 i believe,in this case
you will have to delete it and replace it
with a brand new pmf Or and already
Pmf that a 639 theme is already using.
you will be deleting any Prx/Rco that has
Pspboot on it,and only replacing them with
and brand new Pmf file,this file is add to the
resource folder.
You will continue the conversion even know
ctf gui tool tell you that it can't not convert
certain file in this case pspboot once finish
just extract theme and delete pspboot files
if ctf gui tool have not delete them already.
always keep this in mind:
1.you may convert themes from 5.XX to 6.39
2.this does not mean the conversion will be right.
3.some conversion may need fixing (that means you)
4.you cannot convert 639 to 660 directly with ctf gui tool.
5.you will have to use descramble & scramble options on ctf gui tool for 639 to 660.

I have tried converting this as well to 6.60 but some sub menus don't show, I think its a problem in the paf.prx file under the module directory.

OK, setting CTF GUI up for 6.60 (I may update my psp from 6.39)
Anyway - neither ressulinski or CTF GUI is able to decompress 6.60 topmenu_plugin.rco.
How did you decompress it? Could you upload the file?
