Short answer: You delete it. I used to delete them too. I never got around with editing .prx files. 639 Rco i will Example with msvideo_main_plugin.rco.
let say you have a modified msvideo_main_plugin.rco
you need to replace it,but it has mod icons and you need
them you can delete or replace it with original but it wont
have the mod icons on it,how you do this?
well the first thing you do is Dump all the PNG's to a folder
then you will convert all Bmp to Png by using ctf gui tool
you will delete Gim's leave data,once that's done add all New
Png to the new Rco it should work now with no problems.

It's useless to have a unmodded .prx inside a theme because if it isn't there, then it will be loaded from the Flash0, which has unmodded .prx's. About the .rco, you had to manually do this when CTF Tool wasn't updated for direct conversion. It's a method that takes some time to do. You forgot to mention that .rco doesn't have only icons but they have other stuff too, like the animations, waves, the place of the icons... You must get this info too so you can manually convert it.

will need to do,but as you say rco does not have Png only
it contains data and info you will have to do manually to
move it from one rco to another.

I hope jvhellraiser don't mind me aswering this question, but here we go. Actually, there's a way to do that, but it wouldn't be a direct conversion. Since CTF Tool doesn't support direct conversion from such a low firmware, you'd have to rebuild the whole theme using the new .prx and .rco, which require skills in editing .prx files and it's not an easy task. The reason we don't have many 3.XX theme conversions
is because you will have to redo it,like it was New but in
the firmware you want,this is a really complicated process
even for the most experience theme makers.Also ctf gui tool
don't extract rco from low Firmwares so you will have to find
a way or get help from some advance theme maker to do the
conversion so if you see someone that made a conversion from
a 3.XX to 660 you would have to say i respect him.

A question. Can't you just upload the patched CTFGUI?
In that way, we can convert 6.60 themes at a quicker rate and easily.

all the Prx/Rco need it to do a complete conversion of some
themes,plus conversion from 620 to 660 need's advance user
as Ctf gui tool 5 beta2 even patch for 660 will not automatically
do a conversion for you. the conversion is usually between the
Ctf gui tool 5 beta2 and the user knowledge.

I have one question for now.
I have a 5.50 ctf theme and I attempted to convert the theme into a 6.39 ctf theme.
However, I have an error which said that "pspboot only support 500/503/550/620/631".
Am I supposed to go to the option "delete the pspboot.pmf", delete anything which pertain pspboot within vsh's module and resource, ignore it while I am doing the conversion from 6.39 to 6.60, or is there another option which I neglect.
