Have you deactivated protect flash0 protection from recovery menu? it might be that...

if you want to delete it for real just delete it from OFW mode, before launching LME

it's not a bug it's an useful feature in some games XD

The update launcher for 6.39 is the OFW Version Installer of the 6.39 ME CFW, so absolutly nothing for the PSP Go or 88v3 2000s! Speed up MS causes frame skipping ( most noticeable on high end graphical games such as Final Fantasy Type 0 ).
